Prediction of peptide binding to swine leukocyte antigen (SLA-1) proteins by molecular docking

Swine influenza is a highly contagious viral infection in pigs causing an acute upper respiratory disease. The control of swine influenza by vaccination has become more difficult in recent decades, as the evolution of the virus has resulted in inconsistent responses to traditional vaccines. Peptide-based vaccines are new generation of vaccines which contain only a small part of virus protein, responsible for the immune response. They are very well tolerated and have fewer side effects than the conventional vaccines. The aim of the present study is to generate quantitative matrices (QMs) for prediction of peptides binding to four Swine Leukocyte Antigen (SLA-1) proteins (SLA-1*01:01, SLA-1*04:01, SLA-1*05:01 and SLA-1*11:01). The QMs were derived by docking-based procedure and used to predict the binding affinities of peptides originating from immunogenic proteins of Spain 2004 swine influenza virus H1N1.The predicted top 10 best binding peptides to the four SLA-1 proteins are subjected to further experimental studies for developing of peptide vaccine against swine influenza virus H1N1.
